The truth is that wearing a thong takes getting used to! After a while, I don't even know that I have one on.
Sure, any thong should be seated well into the butt-crack, up against the anus; it's not a jockstrap. But, as I said, I don't notice that anymore. In fact, I'm more bothered from the lower edges of a brief against my butt. I used to always wear a jockstrap under my jeans, but after I got used to thongs, can not imagine wearing a jockstrap without shifting the seat-straps up into my butt-crack.
A "wedgie effect?" I rarely feel that way. But then again, I don't look for it. If you keep thinking about how any clothing feels against the body, you'd end up a nudist. Do you notice how a buttoned collar and tie can choke your throat?
On tip about wearing a thong dancebelt while commuting...you don't have to pull the butt-strap up tightly into the butt-crack. Let the back of the dancebelt seat lower on the waist, then pull it up a bit tighter for class (but not too tight). Maybe your thongs are uncomfortable because you pull the butt-strap too tight.
